But when I open up a second application, my mouse proceeds to go off screen/not locking into the game/application I'm trying to use. My curser still exists behind my Fullscreen applications, and if not behind, in front of my Fullscreen apps.

If that fails either reinstall the whole game to see if that fixes it or disable any secondary display you have before you launch the game.
